OG Ninja Gaiden is definitely the most difficult for me due to the archaic control scheme, but at least it has unlimited continues.
Ninja Gaiden II is my favorite of the three in terms of gameplay and story, and also has unlimited continues.
Ninja Gaiden III has the best controls, but they took away the limited continues. I found that the enemies were a lot more aggressive, too.
